This is my first warship build, and I need info on what size props and prop shafts, how big of motors, best economical gun/pump layout, electrical systems, and co2 system.

Typical cruiser uses 1.25” three blade props. Use a 380 size motor for each shaft.
    Prop shafts are 12” long
    Get a 3.5oz bottle
    Two solenoids
Two 50 round straight mag guns
A 1/2 unit pump outlet with a cruiser size pump.

What batteries are the best to use in this ship?

It depends on the battery chemistry you choose. If you go with NIMH get a 5 amp 6 volt. You can get a few more amps for the same weight with LIPO or LIFE. Those will be 7.4 volts 5-7 amps. 5 amps is plenty of power for a cruiser.

It really depends on the voltage you want to run.

Some old hats really are die hard "low voltage" builders. 7.4v or 6v. There is no need to run a boat that low anymore. In fact, most modern ESC's and such start to act up with voltages that low as they're really designed for 3s lipo and will be much more likely to go into low-voltage cutoff if run on a demanding 6v system. I would run one of these in the boat and you'd be set for both sorties of 1 battle, change battery at lunchtime and go again in the afternoon. 2 Packs per day.

If you really wanted to stick with a 7.4v or less build, which I don't really recommend, check out these guys:
